Its possible there is a glitch but as far as I can tell there is nothing wrong. Your first league has a Thursday night deadline so all picks will show that time. Your 2nd league has a late Monday deadline which means the picks will show only after a player's picked game starts. If you beleive you see a problem in the future be sure to note the league you do not believe is acting correctly, and if convenient take a screenshot and note the time.
Regarding your 2nd question, you are correct. With a Monday deadline, if they wait until Monday they'll only have the Monday game to pick. The software has various safeguards to prevent a player from picking a team after the game begins.
